The SILVA Probe Match and Evaluation Tool detects and displays all occurrences of a given probe or primer sequence within any specified datasets or subsets thereof.
Probe/Primer Match (empty Cart):
Just paste your probe or primer sequence in the probe window (with empty Cart) and you will receive a list of matching sequences in the SILVA Parc or Ref datasets.
Probe/Primer Evaluation (references in Cart):
Select a group of sequences using the Browse or Search functions on the SILVA webpage. Add all sequences of interest to the Cart. The Probe Evaluation Tool will again search within the complete database you have selected (see above), but will now evaluate the results of the probe/primer match in terms of sensitivity and specificity of your probe/primer, specifically against the sequences in the Cart.
To explore TestProbe, give it a try with these probes:
probe | sequence | target group |
|---|---|---|
Nev656 | CGCCTCCCTCTACCGTTT | Nevskia |
ALF968 | GGTAAGGTTCTGCGCGTT | Alphaproteobacteria |
A comprehensive list of probes can be found in the
probeBase
A computational evaluation of RNA-targeted FISH probes using Mathematical models can be found at
mathFISH
